Allowing the furnace's computer board to manage the fan function solved it for me. Start off by opening the Ecobee app on your phone and make sure you’re at the main screen where it lists your thermostat. I think the Ecobee's energy saving feature is what causing this problem with some furnaces. The Ecobee4 and Ecobee3 Lite both support HomeKit, but you have to manually enable it if you want it to work with the thermostat.

My solution was with the settings inside the ecobee. What ended up fixing my issue had nothing to do with my furnace or wiring.
